Instead of deleting the shortcuts in your StartUp folder, just hold down the Shift key when Windows is starting. Let go only when you don't hear the HD moving.

Some viruses can't be removed, so the infected file must be deleted and incinerated. That's probably what happened to your file. But I've never heard of...
