I've completed Jan's quest, where I have to seek aid from the Mind Flayer named "the Hidden". Do I find out what his purpose is, and who the Enlightened ones are, later in the game? If not, can somebody explain?

Nope, you won't find anything else out about it later on.
This is a very frustrating detail in the game, and something which many people think is an unfinished quest, tying in with the Roenalls, and the slavers, and Baron Ployer, etc. Many mods have been proposed to fix these quests up, but none have yet been finished. Extensive theorising and thoughts have been made on the subject, and these theories make sense. However, we do not know Bioware's original intentions with this, so it may not be 100% accurate.

Maybe they just wanted to have an aristocrat who was secretly a Mind Flayer who was being tracked by Githyanki and like to heal sick people in their game?

It should have been a second cult; the leader is the Hidden instead of the Unseeing Eye.
