Does (successful) thieving from shop owners lower your reputation points?

Yes, (if you are caught stealing, your Reputations points will lower and you'll be forced to kill the one you stole from, cause when you steal from someone they'll automatically be your enemy), but if your not caught

And 1 more thing you should hide in the shadows before you steal from someone
 or you'll end up having less reputation points.
