High-Level Abilities bug?

I'm playing BG2 again and just got to the final Bohdi fight after clearing all the subquests before (excluding Watcher's Keep). So plenty of experience.

My F/C got his first Ability a while back and I took Whirlwind. No problems with that - it shows up next to the Slayer button.

However every NPC that has got a high-level ability hasn't actually received it.

I didn't get a Storm of Vengence that I chose for someone sometime before the Bohdi battle, but thought something was happening that I hadn't considered. But now Bodhi's dead, two NPCs went up and didn't get the abilities that I chose for them.

Anyone know what's going on? Although I'm playing SoA, I've installed ToB and thought I'd patched/baldurdashed. I'd rather not start again

Some of the abilities are actually spells you can memorize, is that what's going on?

Also, keep in mind that some of the abilities, such as Use Any Ability, are passive, so you won't have to ever select them or 'cast' them.
