I currently use 3 houses (in Balmora, Caldera and Ald Ruhn) as storage rooms, and I drop everything off on the the floor or on tables as I've read somewhere that if crates and chests respawns, the stuff you have stored there will disappear.

you can store them in chest provided you clear off the chest content first.
