well, i think for many people the first battle which causes real trouble is their first encounter with a mage (FAI).

It can be useful against trolls, of course, but I'm much more content with spells such as flame arrow (different spell level, of course, but I favor it over MAA by a considerable margin).

Yes, bows-and-arrows can take out and disrupt mages very well. Not sure why, but my favorite mage battle is in the bandit camp. Just something about the mood of the fight that I like...

1) Damage Type

Name the number of creatures resistant to fire. Now try naming even a twentieth of that number that are resistant to acid.

2) Damage Amount

Magic Missile deals 10-25 damage at Lvl-20. Flame Arrow deals 20-120 damage at Lvl-20. Melf's Acid Arrow deals 14-56 damage at Lvl-20. So all in all, the damage scaling is there.

I do not use MAA to kill Trolls... that is overkill. I use MAA to punch a hole in the enemy's life. For example, Pontifex in the Ritual Mod? He dropped dead from 8 castings of MAA. Try doing that with 8 Flame Arrows.

Again the scenerio of, "Oooo! I deal a lot of damage with this spell, but damnit to heck, the enemy has 50-127% resistance to its' damage type."

That's only because Tarnesh's Magic Missile is hacked to be of a higher level. He casts 1 1st-level spell and 2 2nd-level spells at you, suggesting that he's only Level 3 or 4, and his feeble hitpoints back this up. So when he casts Magic Missile, there should only be 1 or 2 missiles--but instead there are FIVE, which, at your level, will instantly kill any party member, no matter what (unless the otherwise-useless Shield spell actually does something).
