Killed the beast in the water cavern, in the Dragon Spire, however, didn't see the eyes laying around....are they under the water somewhere?

If you looked along the bottom you probably picked up a crystal that may have looked like a diamond. When you identify it, it turns out to be the crystal eye you were looking for. I looked around for the eye also but finally quit and got around to IDing everything and lo and behold there it was. Hope this helps.
