I have cleared out the large temple in the vales of shadows. I am at the door with the gears but i have no idea what to do. How do you open the doors???

The room with the 3 pillars? If so, on one of the pillars is a lever. Pull it.

Yup...I had to look at this websites walkthrough. I felt like a blistering idiot after I looked and saw I had walked past it a hundred times, but missed it.
