Some enemies are immune to the primary (physical damage) and only let the elemental damage through. This makes elemental damage extremely powerful and is one of the main reasons why the FoA is such a kickass weapon.
Stoneskins e.g. only absorb the physical damage, so as long as your weapon does elemental dmg too mages are still unprotected

firetooth crossbow, or short bow of gesen firing plain unmagical bolts or arrows will let the elemental damage get thru..
this is why mazzy with grandmastery in crossbows and shortbows is an uber mage killer...the unmagical bolts or arrows will punch right thru protection from magical weapons, and the elemental damage will go right thru stoneskin.
