I've been giving my ninja all the throwing weapons, knives, darts, shuriken. Adding points to those skills, but haven't been real impressed with the damage being done and the sparse supply of those types of weapons. After running out of those types of weapons I finally gave him/her a bow and some arrows and it seems to be working out, just disappointed I wasted all those points in throwing and not into bow skill.

What you're to expect from a Ninja is throwing INSTAKILLS not thrown damage.
You will start seening them regularly after level 15 with a Critical Strike of 75+. Thrown Criticals, will not work with Bows, I think they do not work with slings either.

The Boomerang Shuriken works very well for a Ninja
as a second primary weapon.

Don't use a bow when you're out of thrown weapons, give your Ninja a sling, it will add to the thrown/sling skill (although you won't be able to do critical hits with it like thrown weapons)... Still will help you get better for when you do have thrown weapons.
