I havent tried myself, but it seems that most items that you cannot find out what to use for, is somehow related to a Henchman quest.
For instance, grab everything from chapter 1.. The fake document, the statue, the celestial elixir .. all henchman items. The good thing is that you in the end of the chapter, once you're high enough level, can ditch your henchman, and hire all the others one by one, to make their quests.
