My SoA game never made a final save after I defeated Irenicus in hell, so what happens to the stats you gain using the tears of Bhaal? Does the game give them to you when you import a character?

AFAIK: NO!
BUT you gain the bonuses if you have ToB installed, when finishing SoA, as you will automatically continue after defeating Irenicus. You could also export your char after using the tears and before defeating Irenicus. That would be during the fight, though. So better hied out or cast time stop.
