If you have an encounter while underwater you don't lose air. It seems in my experience that you can breathe indefinitely as long as there's a monster near you. I imagine in real-time mode this would be different though... hmm... But no worries, if those fish get in your way in a narrow tunnel, your water-intake-meter will pause for you.

In areas where you can swim up for air before the fight is over, you can always bring the fish/crab/shark/eel up above the surface to whack it to death too, lol...just takes a little creative swimming underneath it.
