I didn't know what I was doing in the beginning, and think I've started a bunch of quests for chp. 3 before finishing chp. 2. First, is that possible (I've started some quests with the Shadows Thieves at the docks). Second, can I just go back and finish things in order (will it be alright when I get back to the right spot). Any help would be appreciated, thanks.

Well, many quests are not time restricted, I suggest you finish as much of the side-quests in chp 3 before moving on (tougher fights in later chapters). There is no real order in most of the side-quests, just do them at your leisure. But for better organization, I suggest you take 2 or 3 quests each time before losing track.
