I stopped playing this game a long time ago. Yes, I really like it but,
I need to find the invisible ship at this point and I just can't. I've even got the strategy guide and I still can't find the darn thing. Could someone explain it to me in very simple, spoiling, take me by the hand, kind of terms? I think some quests are a like vague since I don't know the names of the different areas. They should have done a better job with the maps.

Invisible ship? WHAT invisible ship? I don't recall anything like that in the game.

Assumming you haven't mixed this game up with another, the second ship you are looking for is not invisible. Just proceed through the game and enjoy. You will find it eventually and will not be held up in any way by not finding it earlier. Talk to NPCs in the game for hints about where various landmarks in the game are located. As you move through the game you can visit all of it and all will be revealed.
