I am wondering if "wandering in the wilderness" means staying outdoors, or if I can in fact enter the Castle, and it will still count? I am unsure on this point. Thanks in advance for any advice!

No problems apparently with entering or exiting dungeons on the Monk quest. There is some doubt as to whether or not entering guilds resets the quest, so steer clear of them until it's over.
