Really depends on the type of game. FPS's generally require you to do broad sweeps which minimizes the amount of strain, it's really the small subtle movements for which our wrist isn't made that make the RSI come on bad. However, a FPS requires you to type repetitively, moving the problem to the other hand.

Pick up juggling, or simply buy a cheapo eggclock and once every hour get your ass up and moving around the place foir five minutes, learn some nice yoga and ergonomical tricks to get the blood flowing and work some heat back into your joints.
I usually have a popping thumb as well, as well as cracking knuckles and my hand goes numb if I don't use a silicon wrist protection. Juggling is great since you move your shoulder and arms alot and you also have to do the brainexcersice by crossing your body cneter moving your arms around and keeping track on things. Good for your shoulders and back as well as your head. When you sit down for two long your joints will cool down and the synovial fluid won't run around as it should, hence the cracking thumb and popping shoulders etc. I.E Don't sit still too much for too long
