After you complete each of the Challenges, you gain a new ability (or, in two cases, resistances or immunities). There are Good/Evil versions of each, except for the first challenge, which always gives the PC the ability to Pocket Plane.

The abilities are part of Ascension, and I believe Unfinished Business as well. Problems (did, perhaps they still do) arise if both mods are installed, as the Bhaalspawn Powers would be granted twice, which could be quite unbalancing at times.

That might explain why I got evil god ending. Not to my intent though. Can some fraction of the game change your alingment too? I found I was suddenly Neutral Evil.

yup. By the end of SoA you get the chance to change

If you do any of the trials in Hell the evil way you change to Neutral Evil, unless you're Chaotic Evil, in which case you remain as you were.
