I think Ertai_OHF's right about it being version-dependent. I don't recall a Rep drop, whether killing them or not. By then I'd installed TotSC and started again. So maybe that's the reason why.
Thing is, you'll only have the satisfaction of looking your betters in the eye and saying you're innocent. Think of the XP and MI's that they carry though. It isn't a hard fight so try it both ways and see. Potential SPOILER - - - - - - - BTW You have to at least talk to them and have a verbal spat if you want to advance the game along.
