I recently got the throne of bhaal expansion pack and was considering installing it however my question is will installing it have any effect on my current shadows of amn game in progress?

All it will do is move up the EXP cap and put Watcher's Keep on your worldmap. I say you should install it ASAP so you can get the high-level abilities quicker.
