The ones that appear when you use magic in Athkatla. I just kill a bunch with an elven level 8/9/10 fighter/mage/thief. I could swear they were stronger before. Is their difficulty somehow calculated from how strong my character is?

No, difficulty should continue to rise, and after awhile they stop appearing at all.

On top of that, a level 8/9/10 thief has enough tricks up his sleeve to make the life of any adversary at least a tad bit harder. Cowled Wizards aren't that special!

yeah... with a fighter/mage/thief, you are pretty much set. Cowled wizards shouldn't pose *that* much of a problem

the cowled wizards are just an annoyance that were added as part of the plot. The magic restriction use in the Athkatla can be dealed with anyway through a little deal.
