I was just wondering what the actual currency used in this game is. In some areas its called septims, and in some it seems to be called drakes? Is it just different currency for different areas, but its all the same to the character, or what? I just find it weird.

Septims is currency of the Imperial Empire, since Morrowind is occupied by Imperial Empire. the currency is septims.

So far as I know, they terms are completely interchangeable. They may or may not represent two different coins, but the value is the same.

"Septim" is the name of the imperial family, and "Drake" is another word for a dragon: perhaps septims are imperial currency, and drakes issued by the local aristocracy, or maybe pictures of the two appear on opposite sides of the same coin.

Regardless, awfully glad currency is weightless on morrowind: it was quite heavey in Daggerfall, and needed to be frequently exchanged for letters of credit.

Well, I've always been under the impression that it worked like this. The Imperial coin has two sides. One is the head of the Emperor (which produces the term "septim") and the other is the Imperial Dragon (which produces the term "drake").
