I was searching all of Morrowind for tombs and i came across one called Maren Anscestral Tomb. I searched through the tomb and finally came to the end of it, a one room chamber with a man named Crazy Batou. He attacked me and so i used Calm Human spell on him and talked to him. He didnt have anything important to say so i killed him, but then it gave me the message about how the thread of prophecy has been severed even though i've already completed the main quest and he was never used. Where does he fit into the story line??

I got the same kind of message after killing Vivec AFTER i finished the mainquest. I'd say don't pay attention to it, not important.

well you get the message if you kill any of the main quest people after you finish the quest, but this crazy guy wasnt even part of anything.

it's just something that the game developer forget to clean. ignore that Crazy Batou.

lol the same thing happened to me, it's crazy seems as he has no part in any quest let alone the main quest. i think that's where i got a unique helmet, not very good but looks nice on a shelf.
