Ok, this may be the stupidest question about this, but I'm just wondering, when you beat Cet, the game ends, and you have to restart over, right?

No actullay you don't have to restart over.
and you don't have to kill Cet you can side with him and join Anephas or you can kill them both.

If you Do , kill Cet... the only thing you can not do...is go back inside his pyramid.(the game won't let you leave, if you do go back)
None of the key NPC's come back , but all of the area monsters will respawn. So if you turn the frequency up to 'often' you can really rack up some EXP....  Then you go back to Valeia and 'Rest Adventures' and start all over. You'll start out with a much tougher crew and all you lose is 'quest' items and guild stats.
