I'm going to give a Fighter, dualling over to Cleric a try. If I complete Nalia's quest (the fighter stronghold) and then convert to a cleric, will I still have the fighter stronghold?

Yep, as long as you were a fighter when you first acquired the stronghold, you'll still have it when you dual class I believe.
