I have 3 questions -

1) How do you get to the cyclops area to complete that quest?

2) What/who is Shrew Chisi, and where is it/he? I can't seem to find him, even using the walkthru map? I haven't gotten a quest to find him/it, so I don't exactly know what I'm looking for, and why.

3) Is through the Dragonspire the only way to Brinloch Roon? If not, what is the other way? There doesn't seem to be a regular path.

Hi RitingFool!

1) When you come to the stick/pit puzzle in the Boogres Caves there are two exits. One takes you back out to the Ishad N'hahaha area and the other takes you to the enclosed area to fight the Cyclops!

2) Shrew Chisi should be in the area west of the lake south of the Boogre Caves if I am not being "inattentive" (lol) to details.

3) Going through the Spire is the normal path to Brimloch Roon. You can try to climb the Spire near Torin to get to that path, or you can try Vanish. Once you have done the Spire, it is a very good idea to CREATE PORTAL near Brimloch Roon should you want to return to Ishad N'ha. Then you can skip the Spire by teleporting back to Brimloch.

Should I complete the Spire first, or the Prison???

I would recommend to complete the Prison and only after that go to the Spire (I suppose you have already done Stout Mines). Also try to get Teleport, Create Portal and Call of Home as soon as possible (may be with some guild training if the problem is not enough high skill in Moon magic; as far as I remember books with these spells can be bought in the guild).
