I finished Spellhold and fled with Saemon, as usual. When the Githyanki boarded us, I got mad at the blasted coward Havarian and attacked him instead of the Githyanki. I killed him and recieved the 18k xp, and the second after, the sanghuain took the ship into the depth. The text afterwards told me "Saemon saved his skin as usual with magic", even though I clearly saw his head bouncing on the deck. Now, does this affect the future? Am I going to meet the bastard again, and if so, have I ruined something by killing him already?

Well, it felt good anyway.

I'm pretty sure that's the last you see of Saemon. Shouldn't affect any other part of the game.

I did the same. Didn't trust that lil' weasel, but then again I was thinking that I can smack the rat at any time should I get bored with him. The fact that he set me up with some vamps etc didn't bother me that much since extra exp was welcome. Vamps are just lil' details to deal with.

But at that moment on that ship I got the feeling that this might be very well the last time I will ever see the dude, so as soon as the combat was loose (I could move) I didn't wait a moment more and just moved in on him and he fell under the fury of my dual wielding hasted berserker in a matter of moment I got the exp, got same text and I have already finished the game couple of times so there is no problem with smacking him. I suppose that if he would be some needed person, he could be attacked perhaps but not killed.
