I'm a human paladin and I got only 1 feat. (remaining) Which one is the best?
a)Lightning Reflex
b)Greater Fortifude
c)Iron Will
d)Thoughness

Reflex save first since your reflex is usually lacking from the creation of making all the other abilities touger to begin with. Gives you a good protection against area effect.

Iron will is good vs thoose pesky mindcontrol ones.
As a fighter I would go with both actually.

Toughness. you should already have pretty good will saves from a high wisdom and an excellent fortititude save so you don't need those two. There isn't much that you need reflex saves against, other than fireballs and you should have enough hitpoints to survive those. Thats why I'd go toughness. More hitpoints will be much more useful than a bonus to one particular type of saves which will hardly be used.

Jeez... I'd want all three +2 save thingies... The number of times my guy stacks it well and truly and suffers some unimaginable fate as a result, well.

Quite possibly I'd go for Toughness though; chances are, if you've got this far without the +2 bonuses you don't need them, and a healthy dollop of HP (sauce?) woud help a bit.

I'm a pure fighter (solo) and have all four

My choice for just one would demend on what your save currently are (check the 'id' screen.

pick the lowest.

I would get either Toughness, Fortitude, or Iron Will. Iron Will is good against mind-affecting spells, and Fortitude is good against death magic. Reflex saving throws will not be a problem later in the game, because (spoiler)

Later in the game (chap. 3) if you save an Uthgardt tribe you will get a ring that will grant you Improved Evasion, (successful reflex saving throw:no damage, faliure reflex saving throw:half damage) damage reduction, and green light.

... and you can also buy the armor named Kumakawa (or so), which also has the Improved Evasion bonus feat.

I'm playing a Paladin now and I think toughness is probably the best. You can get items that make up for the others. Besides, your charisma is added as a modifier to all saving throws so you probably don't have that much of a problem.
