Batman. His pure form was the ultimate anti-hero, not the later incarnation with rubber nipples on the batsuit. That was terrible.

Hmm... I'm having trouble deciding... Riddick? Nah... that's just because I liked Pitch Black... Spike Speigel perhaps? I do love the character, though he's a bounty hunter / reformed villain.

Yes! She's definitely my favorite anti-hero(ine) ever.

I don't know how many of you have read the Prince of Nothing series by R Scott Bakker, but one of the protagonists is a monk by the name of Anasurimbor Kellhus, who goes through the entire novel callously manipulating people without a thought as to the morality of his actions - the ultimate "end justifies the means" character. Utterly dislikeable, yet compelling. Really good series too, if you're into George Martin/Steven Erikson style brutality in your series.

Obviously Elric would be another.
