I've gotten some skill increases through the Dark Brotherhood, but they've definitely leveled up since.

I can confirm this bug. My new warrior did the Fighter guild quest nad has her acrobatics skill frozen.

Says in the thread there they're not quite stuck. If the modpcskill command is used (which is what those quests use), your skill won't increase until you've trained it as much as you'd have to train it to get it from the level it was at before 'till the new skill-level+1. (eg. if you get a modpcskill-using reward that takes a skill level from 20 to 25, you'll have to train just as much to get to level 26 as if your skill was still 20). No idea if that'd the way it's intended to work... makes for some rather lame rewards, then. But at least it shoudn't be game-breaking.
