Chaotic commands will stop them from stunning you. Use ranged weapons, esp if your intelligence is low, because they drain intelligence and when you reach zero, you're dead. I usually go in with 2 or 3 people with chaotic commandsand haste, and leave everyone else in another room, then draw the mindflayers out one by one.
