In my personal opinion, modern katana's - made from modern metals are superior to modern "long" swords made.
That said, I hold the opinion its purely a matter of taste as to "who wins" - since both were based around different cultures which developed around different techniques. Fighting styles developed to combat what was there at the time, - or evolved to, so, imo, its a bit pointless comparing two such varied cultures. Besides, the samurai (or katana) were around for quite a while - a little more then medieval knights, afaik.
As to a knight vs samurai - Samurai wins. Why? Bow from horseback as opposed to knight with lance and shield. 'Course, it also depends on the distance and horse...
Katana vs "long" sword is a different matter.
