Yeah, the twinkling is definately atmospheric effects.
If you can see a slight (veery slight) colour difference it might also be because stars actually have different colours.
Our sun, for example is yellow, while many larger stars are blue. Old stars tends to be red. Green stars does exist.
Oh yeah, and there are brown stars, but they give off so little light that they cannot be seen from here.
