1. Helping the rebels, means you get a better king on the throne. Which will in turn strenghten their numbers. The note you find in the treasury is a journal of sorts, that gives insight in their plans and ways. Basically just something to read, and you may decide to kill the rebel-prince after that.
Or you could just leave it be, its supposed to underline the fact that the sahuaguin arent very friendly creatures, who dont really like surfacers and invade them on occasion.

2.Yup, it links up .. the hidden that helps you cure Jan's girfriends daughter's mental Illness is a mind flayer ( hense the mental Illness ).
They're trying to take over the city, a plan which you foil if you invade their lair in the temple-district.

6. There's a woman they kidnapped and were planning to bury next on the second floor,.. take the evil path and collect her rantsom to receive the bronze pantaloons. The bronze pantaloons are part of an easter Egg that spreads from BG1 to ToB.
