I'm thinking of rolling all the way over to Rome and getting rid of the Pope, what a scheming non-Christian he is anyway...what happens when you get rid of the Pope? Does the excommunication stand?

When you kill the pope, you put a pupet Pope in place (not in a physical place, they have no more lands), so all excomunication are cancelled, and there will be no more.
Of course, there will be some rebelions from time to time in rome, but nothing fantastic. If they were to succedd in a rebelion they would put a real pope out again.
