You're all referring to Many As One as he. It's a collective, not an individual. Killing Many As One would be like killing all mosquitos, you can kill hundreds of them, but you really haven't affected the entity itself.

You also need a fair amount of intelligence or wisdom to get Stale Mary to open the portal. You need around 15 int to learn the ability to talk to the dead. Once you get this, if your charisma is high enough, I think she'd open give you the key.
