The problem is caused by the different version of "morrowind.esm". Here is a trick to remove the warning message once and for all.

Solution:

1. Load your TES construction set.

2. click the "open" button (the one with the opne folder image)

3. Select "Morrowind.esm" and one of the plug-in that you want to use in the game. Click on the plug-in (make sure it is checked) and then click on the button "set as active file" or something.

4. Click "OK" to proceed.

5. Once the thing is all loaded up, click on the save button (the one with the diskette image). Click "yes" when the warning message appears.

6. Once this has been done, repeat step #2 for your other plug-ins.

7. Once all your plug-ins has been modified to work on the current version of "morrowind.esm", you will not get the warning message EVER.
