Have you perhaps dual classed him to a fighter, by any chance, and hereby lost him his thief skills? If so, he'll only get them back once he reaches one level higher than the one you dualled him at (ie. if you dualled him at level 12, he'll get his skills back when he reaches level 13 as a fighter).
