The grey door across from the Prince's room opens with the Portcullis Key and allows you to raise the portcullis that blocks the Royal area from the three-way junction with hte raised bit in the middle (which you stand on to get the key)

The portal that's not working goes to Arnika, and you're right--its missing piece is in the room you can't get in next door, which has one of the game's most famous chests. To get that key, get the deposit slip from the room with the whip and dead Rapax and place it in the tube on the wall in the King's room, across from where you 'open' his arms rack with the King's Apartment Key to get to the portal to the Tower.
