As Kakero said, killing off A-S does not, for some weird reason, make the Templars mad at you. However, during the fight, she might spawn in some Templars and that could sink your rep with them. If you have any KO or paralyzing weapons, this is a good place to use them.
The teleport to the Savant Tower is one-way. However, after the bomb is disabled, you can take an elevator platform down. After a really big fight, you can exit the tower to Arnika, and from there to the T'Rang teleport house, if it's open.
Remember the Away Camp only appears if you are carrying at least two of the cosmic doodads. I find the fastest way there is to teleport to the Rift, walk out and through the tunnel to the SE wilderness, then just keep left and you'll reach the camp soon enough.
Yeah, I've always wondered why the King has all those Templars and they don't get hexed. Maybe it's something special that happens to your character because he isn't a true Rapax.
