The entrance to the sea caves is in a different tunnel from the one to Bayjin in the Shallows. Go back from the Bayjin entrance, drop back down and take a right. Go up to the next tunnel. When I explore an area, I always check the automap before I leave to make sure that it looks like I've gone everywhere.
