I had this happen myself on my 2nd time through the game and couldn't find her.

I ended up reloading from just before I entered Arnika and going straight to the crash site. On my 1st reload Vi wasn't there but the baddies were, same as my initial attempt. On my second reload, she was. The 1st time and 2nd time I hadn't recruited Miles, but on the 2nd reload (3rd attempt) I did.

It shouldn't have made a difference but that might be an option to try. But you definitely have to do it from a savegame before ever entering Arnika.
