At the level my party is at, few skill points are added at the end of encounters anymore, the problem I've asked about though isn't skill points, it's plain old experience points at the end of the combat - I didn't get any for blowing away the three dummies on the training range (I did get a bunch after going through the covert ops training course though). Maybe the game just combines the two tasks for one batch of experience points, but like I said above it would have been nice to get a bunch of experience for the gang going to the range.
