'Dungeon Craft mimics the features and functionality of SSI's Forgotten Realms Unlimited Adventures' (FRUA), so it uses the same edition present in FRUA.
I personaly believe that the 1st and 2nd editions are by far the best anyway.
*edit* Certainly the Armour class uses the 2nd edition rules, not the 3rd edition
