There's one thing that I didn't like, but it was more about the author than the movie.
It's about Shepherd Book. As far as I remember back in the series, who he really is was never explained. Back when the movie was made, the official word was that the tv series was over, and as far as I know, there was no talk of continuing it.
So, he make his movie, kill Shepherd Book, and never tell us anything about him. When I first saw him onscreen in the movie, I thought "That's it, we'll finally know". But no, he just kill the character. Now unless the series ever restart, that story arc is aborted. Thanks a lot, nice fan service.
Now you could be saying "But he could explain it in a sequel" and I'd reply that since he couldn't bother to give any background on the main characters of this movie, I doubt he'd spend much sequel time for a dead character that got 15 seconds of screen time.
