I've heard rumors the spirit thing is going to be addressed in episode 3, one of the possible conclusions I've come to was that Qui-Gon was a clone himself, and that as such his essence was diruptive to the force (one reason why the clones were grown so slowly as opposed to a few months, the disruption in the force caused by it made early clones go insane) and kept him from merging completely, it could also have to do with the level of ones mastery of the force, to merge with it and become one with the force a jedi would need to be focused on the force at the moment of his death, which with Qui-Gon in combat against a powerful Sith lord, he wouldn't have been likely to attain that inner peace, where Obi-wan in episode 4 had spent years in isolation, attuning himself to the force, as had Yoda.
