As for ALL of skullport attacking you!? That is not possible, and must be a bug. I have factions mastered. MAYBE you can piss them off if you pickpocket them, but usually the only one you pickpocket will attack you--and I don't reccomend doing this, as they are godmoded, and will bug you forever and follow you EVERYWHERE.
