With some modules there can be compability issues, yes. I've never encountered it myself, but there have been a few modules I would want to but haven't downloaded because of possible problems with any of the expansions.
Many mods on NWVault have several versions of it to fit what version of the game you have, and most mod builders update the info on their mods when a new expansion or patch arrives.
