You're in the aqueducts early. Go through the rest of the quest in the Docks. Go to that house in the northeast area of the Docks district. They're you'll find a note. Follow it from there.
You will eventually be able to get through the gate, after finding a note that details a certain hand signal you need to give. However, you can finish the Docks without ever going through that way.
