You've got most of your answers from Radek, the good math magician who knows more of the intricate details of the game than anyone outside the developers. Leastways, I think so...

In general, you lose quest items when you complete the quest unless you're playing the unpatched game and use the "pass the dagger" cheat while the questgiver is talking. I can't think of a quest item that I'd want to keep, however, so it's not really a big deal. And yes, that includes the assassin's dagger.

Advancing in guild levels lets you learn more special skills. For example, a warriors guild level 5 ranger can learn fletchery (aka the end of money problems). No one else can, and your ranger can't learn that any earlier. Guild level five seems to be a common level for special skills... you'll see as you go through.
